Three weeks after being forced from the flooded Mandarin Oriental Hotel, Violet and six other children--Saeed, Shelby, Noah, Wiley, Ivan, and Amelia--scavenge near the Castle Settlement when they find Hancock Park bombarded with DC-62. A Division agent warns away from the area; when Ivan and Amelia ask him about their father, agent Aurelio Diaz, he informs them that Diaz is in New York City.
In Manhattan, April Kelleher continues investigating the murder of her husband Bill five months earlier. Following clues from the book New York Collapse, she infiltrates the Dark Zone and locates the hideout of its author, Warren Merchant--an alias for scientist Roger Koopman.
Koopman reveals the Green Poison was engineered by virologist Gordon Amherst, and theorizes that Bill was killed due to his research into broad-spectrum antivirals (BSAVs), which could potentially combat Amherst's virus. Using her husband's research and a vaccine created by Dr. Jessica Kandel, samples of a cure have been produced at a University of Michigan laboratory in Ann Arbor, Michigan.
Kelleher immediately resolves to travel to Ann Arbor; failing to dissuade her, Koopman reluctantly directs Kelleher to seek out the Riverside Templars, who could help her cross the Hudson River and escape Manhattan. With the help of a Templar, Brother Michael, she crosses the Henry Hudson Bridge and hires a boat towards Albany.
Near a JTF operation at New York City Hall, Division agent Ike Ronson is contacted by his secret Black Tusk liason, Mantis, who orders him to find and intercept Kelleher. Torn between following Kelleher and assisting the JTF, Ronson decides to draw his targets, the Duane Park Family, away from City Hall before calling for backup to let another agent finish the job. This results in fourteen civilian deaths; their bodies are discovered by Aurelio Diaz, who believes Ronson has gone rogue and uses ISAC to track him.
In Washington, Violet and her friends witness Air Force One being shot down near the Capitol. Shortly afterwards, a band of True Sons arrive at the Castle to speak with settlement leaders Mike and Junie, and offer the Castle protection in exchange for tribute. After consulting the with the JTF, the residents vote to reject their offer and begin fortifying the Castle's defenses. Junie tries to relocate the children to the Theater Settlement, but they are turned away.
Ronson catches up to Kelleher near Milan and earns her trust after rescuing her from a group of escaped convicts. They reach Ann Arbor together and make camp, where they are soon joined by Diaz. Kelleher tells the two agents about the BSAVs; after she falls asleep, Ronson reveals he knows Diaz has been following him, and invites the other agent to shoot him if he truly believes he is a rogue.
The next morning, Ronson tells Mantis about the BSAVs, who assembles a Black Tusk strike force to move on his signal. The trio meets with Dr. Kavita Chandrasekhar at the university labs, and Ronson signals to begin the assault, only to discover the BSAV samples have been sent to Washington at the request of President Ellis.
He is then knocked unconscious by Diaz, who restrains him, takes his Smart Watch, and reveals Ronson's betrayal to Kelleher and Chandrasekhar. Chandrasekhar evacuates her staff while Diaz and Kelleher flee as Black Tusk forces raid the lab; during their escape, Diaz realizes the SHD Network has gone offline.
In Cleveland, Ohio, the two part ways--Diaz leaves for New London to investigate Black Tusk, while Kelleher heads to Washington after the BSAVs. Diaz asks Kelleher to check on Amelia and Ivan when she arrives, and she agrees.
At night, the True Sons launch an attack on the Castle. During the fighting, Violet and the other children get caught while trying to escape, but are saved by Kelleher. She leads the children to safety at the White House and tells Amelia and Ivan about their father. While receiving medical treatment, she informs Division agent Alani Kelso about the BSAVs and Ronson's betrayal, then rests, satisfied at fulfilling her husband's legacy.
